I searched about this Runtime Error 62 (Input past end of file), and it seems the problem may be not with SMBX, but with the files themselves. I don't know. Maybe one of your graphics is the wrong picture format? What version of SMBX are you using? checked, and all of them are .gif's. SMBX 1.3.0.1 EDIT: Two of them were PNGs. Alternatively there are letters in Airship Attack's cut-scene levels that have letters, if you want to use that.

Is there a way to insert multiple checkpoints in one single level? If so, how?
It would really help level making, and be wary that I use SMBX 1.3.0.1, no LunaLua, no PGE, no nothing.
