What version are you using?
I remember in SMBX 1.3 there is this one weird bug where the levels are saved in some weird place in your drive (I might be getting some details wrong). As far I know, the problem never presented itself again after the 2.0 betas started being released.

But the emulators for it not being very accurate and the fact that the dsi has a different resolution from the BES or SNES means I can only use it for DS games. And that's sad. The process of hacking it was easier than I expected, though.
