You definitely can change objects - that's what it is, an object editor, which
is one of the tools that is used to create custom Mario 64 levels. You're correct that the editor itself doesn't allow you to alter level geometry - to do that, you have to build the level geometry in a 3D drawing application like Sketchup and import it into the ROM.
